I had to deal with a ThunderboltEX3 installation in the last two days and also for me it turned out to be quite a challange. I read through multiple forum posts and would like to share my experience here. It might help some other people.
My setup:
ASUS Z270-A
ASUS ThunderboltEX3 card
Windows 7 Pro
My idea:
Connect a Promise Pegasus2 R4 (via an Apple Thunderbolt3 to Thunderbolt2 adapter)
I installed the drivers (Version 16.3.59.250) from the ASUS website first (https://www.asus.com/us/Motherboard-..528.1531212571), turned off my PC and placed the card inside my system (PCIE16x_2). Booted up once without any changes in the BIOS and shutdown again. Entered the BIOS and just enabled the Thunderbolt support and set the correct PCIE slot. Saved my changes and rebooted my machine.
After my machine was up and running again I started the Thunderbolt Software and tried to connect a standard LaCie Rugged drive to the Thunderbolt (USB-C) port. Unfortunately no success. I tried the first PCI Express (PCIE16x_1) slot in my system with the same result. The details of the Thunderbolt software showed a correct version number for the 'software package version', 'Application version' and 'Service version' but the 'Controller driver version' was Unknown, so I figured the controller is not recognized by the system. During this whole process I also updated my BIOS to the latest version 1302. This removed quite a lot of entries under the Thunderbolt Configuration and added a few new ones. Last chance, PCI Express slot 3 (PCIE16x_3). Connected the card to it, changed the slot under the Thunderbolt Configuration in the BIOS, restarted the system, waited for a few minutes after my machine was fully up and connected my LaCie to it and finally the Thunderbolt software popped up and asked if the device should be connected to the system. YEAHHH!!!!!
After this success I installed the Promise Pegasus drivers from the webside (don't really know if you need them, but I thought better be save than sorry), restarted my machine and connected the Pegasus via the Apple Thunderbolt3 to Thunderbolt2 adapter and it got recognized by the system as well. I daisy-chained another Pegasus RAID to it which also showed up.
Long story short: Make sure your BIOS is running the latest version. Install the drivers. Install the ThunderboltEX3 only in PCIE16x_3 slot. Choose the right slot in the BIOS under Thunderbolt Configuration ( I didn't change anything else in the BIOS other than the slot where the card is installed).
Be patient when connectiong your LaCie or Pegasus Raid for the first time. It took quite a while until it installed the driver and the controller got recognized by the system. A reconnect might be necessary after the first try.

Like a few other people, having problems with getting the card to work.
However, it's a bit more complicated.
If I have a single 1070 GPU in the machine (slot 1) and the TB EX card in Slot 2, it works (had it rendering on an external GPU via an Akitio Node Pro)
However if I have another 1070 in slot 3, the machine hangs at boot-up with the LEDs on the motherboard locked in a cycle of white, red and amber.
I've tried shifting it to slot 5, but it doesn't seem to give me the option to change it in the bios.
Motherboard is an Asus X99 Deluxe II, latest firmware/drivers on the card, 1802 on the motherboard.
CPU is an i7 6800K, also have an m.2 drive on the motherboard.

Since your 6800K only has 28 PCIe lanes and your using a M.2 SSD its going to be tough to get 2 Video cards to work. Try it in this configuration and see if it boots.However, it's a bit more complicated.

SLI/X-Fire Switch set on X3.
This 'should' get you X8 lanes each and PCIe Gen 3.0 on them all, if the TB3 card is working correctly.
Also see if you can attach small heat sinks on the 2 BGAs. Although I have still not tested reflowing my broken ASUS TB3 card yet, I think it might be a thermal issue with the ASUS TB3 card. Thanks, will give that a try - it's not going to be used for games, but for GPU rendering, so no SLI and I think it's a bit more tolerant about number of GPU lanes (not sure if that makes a difference)
Tempted to remove the m.2, it's just used as a scratch disk for caching stuff so if it came down to it, having another GPU is more useful for rendering.

Ok cool I wasn't sure which mobo you had. I'll have to look at the PCIe setup for that board. Do you have a 40 lane CPU?
Yeah, I have a 5960X. Even though I should have enough PCIe lanes, it's probably a distribution issue with the motherboard so it's running out depending on how it maps the PCIe lanes. That's why it works only on some boots. post #46 of 72 (permalink) Old07-20-2018, 04:55 AM

I kept on rebooting after hanging on Code 79 which corresponds to CSM, so I went into the bios and completely disabled CSM. Then all of a sudden, it boots into windows and bam my thunderbolt device pops up with the Gigabyte Thunderbolt 3 Alpine Ridge card.
I then swap the card from the 3rd red PCIe slot to the bottom red slot and change the bios TB settings to point to that slot and it still works. I then plug in the Asus card just for kicks and yeah, it just doesn't work. It's either a dud or there's something still seriously wrong with the Asus TB card.
I'll probably go back and try to figure out what exactly in the CSM settings was causing the boot loop but it's good to know everything works as long as CSM is disabled.

Do you have a M.2 drive plugged into the MB? If so then you cannot use the X8_4 slot. If that's the case then try this:
